First, I'm sorry for not doing shit in a while. Anywho, here's my suggestion. Some videogames (Super Robot Wars, Final Fantasy XI) have this.
But before that, I just want to say using mana pts to cast an ability woudnt make much sense & draining your own life pts would suck. If there's just a normal ability pts, people would spam it until they run out of pts.
So how about this. For each attack you make, you gain ability pts (will, seishin, TP whatever). So you do 3 hits on your enemy, and now you've gained enough pts to use ability X. Ofcourse, it oughtta reset after each battle.

Normal ability points, like you said, will have some people just spamming attacks. Taking health instead makes sense since using abilities would drain your vitality - just like in reality. It also limits people from just spamming their abilities since it would end up killing them.
Having these other ability points like you talk that build up to let people do them makes a whole lot more work that shouldn't be necessary. Every ability would have to figured of how much AP it needs, for example, and then we'd have to worry about balancing everything more than just figuring out levels and the like. Also, people could easily just attack three times and do the same ability over and over as well as much as they want. It's could be just as spammy, and there is no risk involved like in using HP.
